The first crystal shard is inside the Natural History Museum in episode 11. You will go through multiple enemies in a warehouse. After defeating all the enemies, you will find a crate just before entering the next area. You will find your first crystal shard in that crate.

The second crystal shard is towards the end of the 13th episode. You will face a mid boss in this episode, and as you defeat him a sizeable gap in the ground will appear. A crate near the upper portion of the gap will reward you with your second crystal shard.

The last crystal shard is at the very beginning of episode 15. As you stroll past the Shredder statue, the third shard will remain inside a Foot Clan crate surrounded by explosive barrels. Strangely, the last shard is much easier to find than the rest.

There you go. Those are all the crystal shards you can find in different episodes of Shredder’s Revenge.
