There is no special method of getting Crystal Skates back in Temtem. (Spoiler Alert). As you follow through the storyline, you will receive Crystal skates by Carlos during the Adventure in the Myrisles quest, right after you infiltrate the Giant Banyan. However, during the Narwhal crash you will end up in Tucma, losing your skates temporarily. You will find other items after looking around, but the skates will come back later in the story. You will lose access to Anak Volcano, parts of the Aguamarina Caves, and some other sections on Omninesia.

You will need to continue the storyline further in order to get the skates back in Cipanku. Once you defeat Dr. Sasaya at the Neoedo Dojo, go to meet with her and Carlos in Onsenshima. You will find them in the locker where you received the Onsenshima Set. A rainbow will appear on the screen when you get them back.
